I had a private message sitting in my inbox here for a few weeks that I didn't find until this morning. Honestly, I'd totally forgotten this site has a private message system. I was never notified via e-mail. Adding some sort of notification icon to the header or something obvious would really help with private communication.
Just my 2 cents. :)

My account (drop menu) > My Private Messages > Settings (link) > change email notification to "yes" -

I still say the old pop up notification is a good idea, or some visible cue. E-mails can get lost.

I agree. I actually just set mine to notify me via e-mail, but also added an autoresponder asking people to e-mail or call me instead. I hate that virtually every site on the web has its own cute little messaging system. I have enough crap to keep track of with a couple e-mail addresses and a cell phone.
