Hi all,
Since performance isn't an issue on my site since it doesn't get many hits, I just deleted the system plugin, and put my plugin in the my theme directory. That way my custom plugin is used, and when I upgrade PN it doesn't get overwritten, I just have to remember to delete the system plugin.
To me some method of caching which plugins to use sounds good, though adds more complexity for the casual user.
