  I've uploaded AutoTheme lite to my website and activated it within the modules but It doesn't show up in Admin section.

  Then you don't have it installed properly. It comes with a modules/ directory in the zip, make sure you install the AutoTheme/ directory within that, to the modules/ directory of your site.

  I believe its right
  
  modules/AutoTheme .. Then under that is docs,images and includes
  
  Then I have the 2 files under blocks in the blocks folder

  And there is a modules/AutoTheme/admin.php?
  
  Try deactivating/removing and initialize/activate. May take several times as I've had to do this with several modules for some reason.

  the admin.php is there but I still can't get the module to show up
